Definitions
- the invention relates to a process for the preparation of oligonucleotides of the general formula I specified in claim 1.
- the oligonucleotides produced according to the invention have defined sequences and can be used as specific primers and probes or are of great importance for the synthesis of complete genes (drug research 30, 3a, 548, (1980)).
- oligonucleotides are produced either by the phosphate or phosphite triester method using polymeric carriers (Nachr. Chem. Tech. Lab. 2 9, 230 (1981)).
- the individual building blocks (nucleosides or nucleotides) must be provided with suitable protective groups.
- base-labile acyl groups are generally used to protect the exocyclic amino groups of the heterocyclic nucleobases
- a base-labile ester bond is usually used to anchor the oligonucleotide chain to the polymeric support
- the acid-labile trityl ether groups are used to protect the primary 5'-OH group.
- Either the 2-chlorophenyl or 4-chlorophenyl group in an ester-like bond is usually used as the phosphate protective group of the phosphate triester method, which can only be removed by attacking a base or a nucleophile on the phosphorus atom. In itself, such a step is undesirable because it does there is a risk of cleavage of the internucleotide phosphate ester bond. This danger was greatly reduced by the use of oximate anions (Tetrahedron Lett.
- the methyl group in ester-like bond is usually used as the phosphate protective group, which can be removed by attacking a nucleophile on the methyl carbon atom (J. Amer. Chem. Soc. 99, 3526 (1977)). Since an attack on the P atom is avoided, the risk of cleavage of the internucleotide bond is also avoided.
- Thiophenol / triethylamine is usually used as the nucleophile, which is uncomfortable to handle and also leads to non-volatile, difficult to extract compounds which, as mentioned above, both complicate the work-up and lead to considerable material losses.
- B is a nucleobase, for example adenine (A), guanine (G), cytosine (C), thymine (T) or uracil (U) or their analogs and R 1 is hydrogen, hydroxyl or hydroxyl protected with protective groups customary in nucleotide chemistry and n is an integer from 1 to 200, various defined reaction steps are to be carried out according to the invention:
- R of the general formula II can be hydrogen; the compounds of the formula I are then oligodeoxynucleotides.
- the group R 1 can also be hydroxyl or optionally hydroxyl protected with protective groups customary in nucleotide chemistry.
- Protecting groups of this type are, for example, trityl, monomethoxytrityl and dimethoxytrityl, acyl, for example acetyl, benzoyl; Tetrahydropyranyl, methoxytetrahydropyranyl, o-nitrobenzyl and silyl ethers such as t-butyl-diphenylsilyl ether.
- R 2 is also common in nucleotide chemistry
- Protecting group according to the aforementioned publications preferably the acid-labile 4,4-dirrethoxy or 4,4,4-trimethoxytrityl group.
- B 'can also have a protective group customary in' nucleotide chemistry according to the above-mentioned prior publications.
- the nucleoside of the formula II is reacted according to the invention with a phosphine derivative of the general formula III according to claim 1.
- X means chlorine, bromine, CN or
- SCN means chlorine, bromine, CN, SCN or an amine radical of the formula (Formula VIII), wherein the groups R 4 are primary, secondary or tertiary alkyl radicals with 1-10 carbon atoms or together form a cycloalkyl radical with 5-7 carbon atoms, optionally with alkyl branches, and / or one or two nitrogen, oxygen and / or May contain sulfur atoms as heteroatoms.
- the group L can also form a reactive heterocyclic radical, the imidazolyl, triazolyl, tetrazolyl, 3-nitro-1,2,4-triazolyl, thiazolyl, pyrrolyl, benzotriazolyl (optionally with substituents in the phenyl radical) or benzhydroxytriazolyl (optionally with substituents in the phenyl ring ) and the like.
- R 3 of the phosphine derivative of the general formula (III) is a group of the general formula VII which can be removed by means of bases by ⁇ -elimination and in which Y is hydrogen, methyl or ethyl.
- Z represents an electron-withdrawing group, for example halogen such as fluorine, chlorine or bromine, CN, NO 2 .
- Z can furthermore mean phenyl, phenylthio, phenylsulfoxy or phenylsulfonyl, it being possible for the phenyl radicals to be substituted in the o, o'-position and / or p-position by halogen, CN or NO 2 .
- the group VII which can be removed by means of bases by ⁇ -elimination and in which Y is hydrogen, methyl or ethyl.
- Z represents an electron-withdrawing group, for example halogen such as fluorine, chlorine or bromine, CN, NO 2 .
- Z
- CF 3 can also be one of the groups CF 3 , CCl 3 or CBr 3 .
- step a takes place in the presence of an organic base.
- step b reaction of the nucleosidephosphoric acid derivative of the formula IV obtained in step a.
- the reaction of the compound according to formula IV takes place with a nucleoside of the general formula V according to claim 1 bound to a polymeric support.
- Soluble or insoluble, i.e. cross-linked polymeric supports are used, e.g. modified silica gel, glass, in particular "controlled poreglass", polyester, polyamide, polyvinyl alcohol, polysiloxane, polystyrene or the like.
- ester bonds are preferred, including those which are derived from levulinyl or ⁇ -benzoylpropionyl radical; the latter ester bonds can be cleaved with hydrazine under neutral conditions.
- the acid-labile trityl ether bond optionally with substituents in the phenyl rings, can also be considered as anchoring option, cf. Liebigs Ann. Chem. 1974, 959.
- the oxidation leads to a phosphate group; it can be carried out, for example, with iodine / H 2 O, H 2 O 2 or organic peracids or generally by oxidation by introducing O, S or Se.
- the cleavage takes place, for example, using a protonic acid or Lewis acid such as ZnBr 2 or dialkylaluminum chloride if R 2 represents a trityl group or methoxy derivative thereof.
- a protonic acid or Lewis acid such as ZnBr 2 or dialkylaluminum chloride if R 2 represents a trityl group or methoxy derivative thereof.
- Steps a - e can be repeated, with at least one nucleoside phosphate residue being introduced.
- chain extensions of more than one nucleoside phosphate unit are of course achieved.
- This cleavage can be carried out in such a way that, with aqueous ammonia, the N-acyl groups of the heterocyclic bases, the ester bond between oligonucleotide and support (if appropriate the latter can also be cleaved with hydrazine under neutral conditions) and the phosphate protective group according to the general scheme 1 be split off at the end of the description by ß-elimination.
- An oligonucleotide with only 5 '-terminal trityl protecting group is then obtained, which can be purified in a manner known per se after the volatile base (ammonia) has been removed by high pressure liquid chromatography (HPLC) on "reversed phase" material.
- the intermediates of the general formula IV according to claim 1 are new compounds. They are in the form of very stable compounds which can be prepared in pure form, are easy to handle and nevertheless quite reactive in terms of the formation of internucleotide bonds.
- the use of R 3 as one by bases over ß-elimination Removable protective group makes it possible for the first time to cleave all protective groups apart from the 5'-trityl group, the desired oligonucleotide advantageously being contaminated to a very small extent with foreign substances by use of volatile bases and thus immediately subsequently by the hydrophobic 5 still present '-Trityl group can be purified via "reversed phase" HPLC.
- Another advantage of the method of the invention results from the fact that the removal of the protective group by ⁇ -elimination does not result in an attack on the P atom and therefore cannot be cleaved at any of the newly formed internucleotide bonds during deprotection.
- the method of the invention thus leads to overall purer products than the previously available methods with a greatly reduced expenditure of time.
- Figures 1a, 1b and 1c show 31 P-NMR spectra of three different monochloro-ß-cyanoethyl phosphoramidites.
- the N-morpholine derivative is thermally too unstable to be distilled.
- the preparation is nevertheless so pure that the residue can be used directly for the production of the activated nucleoside derivatives.
- the purity is usually greater than 95% according to the 31 p NMR spectra.
- Complete deprotection and cleavage from the carrier is achieved in one step by reacting the glass beads with concentrated aqueous ammonia (3 ml) at 50 ° C. in 16 hours. The glass beads are then washed thoroughly with 50% aqueous methanol (3 times with 3 ml each). The liquid phase is removed by concentration (removal of the methanol) and freeze-drying. An aliquot is then cleaned after filtration through Millipore filters by HPLC on RP 18, as can be seen from FIG. 3. The fractions containing the 5'-dimethoxytritylated oligonucleotide are collected; the volatile buffer is removed in vacuo on a rotary evaporator. The residue is mixed with 1 ml of 80% acetic acid. The acetic acid is removed after 45 minutes at room temperature by freeze drying.
- the material thus obtained is usually phosphorylated with T4 polynucleotide kinase and ⁇ - 32 P-ATP (Liebigs Ann. Chem. 1978, 982).
- the product obtained is compared to a homo-oligodT wavelength standard (Nucleic Acids Res. 6, 2096 (1979) by polyacrylamide gel electrophoresis.

Description
Chem. 1978, 839 - 850, sowie Nucleic Acids Research, Symposium Series No. 7, 1980, 39 - 59.
J. Chem. 58, 2686 (1980)) dargestellt:
